How do I continue my passion when it feels like an old company has marked me with a scarlet letter?

I’m looking for some constructive advice about a career problem I have. I worked at a nonprofit and thrives under my first director. When the second director took over, there was no pleasing this woman. I know she didn’t like me from what coworkers said from different offices. Anyway they finally let me go because I was out of the office too much (I was sick a lot that year and have a doctors excuse to prove every absence). I have since found out I am not getting hired for new jobs because when the “Is she eligible for rehire” question comes up, the answer is no. I have so many clients I worked with that I know I could get a letter of recommendation from to maybe appeal to the board (esp. since the handbook states the company will only give out employment dates and verify if an employee worked there). Would a nice letter be a good recourse? The ONLY thing I can think of that my former boss might have turned against me is I cleaned out the computer to redo my messy files and turn them into a neat orderly way for her A-type personality. I forgot about outlook, but all email were backed up to a server anyway. I’m racking my brain as to what she has on me and am driving myself crazy with how she could manipulate things. I simply need them to hold up their end of the handbook and not go as far to say I’m not eligible for rehire. My former boss is such a vindictive woman that I know she’ll fight it if I go about this wrong. (Contrary to the great proven work I did at the nonprofit)

Any constructive suggestions on how to resolve this problem? I can’t have a two year gap on my resume.

I’m open to answer questions if it helps lead to a helpful answer.
